Well, you simply can't empty them, when you are at max. capacity. But they are empty after upgrade.

And thirst is kind a resource aswell imo, you just have to decide to delay the upgrade or the achievement

If you want to upgrade Woodcutter's hut, Quarry, Academy, Soul Extractor and Gold Pit, they have to be empty, too.
The Time Machine is just another building generating something, so it has to be empty, too.

by the way, you do not have to empty the woodcutter's hut or quarry to upgrade them ... if you're at max capacity ...

Personally i see it like this: you need to have a maximum of 250 stored thirst if you use a -50% mount (25 x 10 min. max for each quest).

But in this case, you're prohibited from upgrading the time machine while trying to achieve the 25 quest achievement.

Typically the others you mentioned were resources where Time Machine is more of a "bank" of quests. Much like the Heart of Darkness or the Fortress
